Обзор маркеров хронических заболеваний и механизмов молекулярного исследования на основе высокопроизводительного секвенирования

Мы подготовили специальный выпуск журнала «Исследование маркеров и механизмов хронических заболеваний на основе высокопроизводительного секвенирования» в журнале Frontiers in Genetics, в котором обсуждаются геномные исследования рака и хронических заболеваний (Orlov et al., 2022). Благодаря недавнему развитию технологии секвенирования и быстрому снижению затрат, технологии высокопроизводительного секвенирования (включая секвенирование второго и третьего поколения) революционизируют фундаментальные исследования в области наук о жизни и клинические исследования. Высокопроизводительное секвенирование производит миллионы прочтений секвенирования за один прогон (эксперимент), а выравнивание или сборка этих прочтений позволяет определять различные мутации на геномном уровне, точную количественную оценку экспрессии генов на транскриптомном уровне и идентифицировать модификацию гистонов или ДНК на эпигеномном уровне. Полученное в результате накопление огромной мультиомиксной информации открыло новую эру поиска эффективных маркеров заболеваний и изучения их роли в возникновении и развитии заболеваний (Anashkina et al., 2021).

С помощью высокопроизводительного секвенирования разработаны различные маркеры хронических заболеваний на всех уровнях омики, которые используются для диагностики и классификации заболеваний, прогнозирования эффектов лечения и профилактики заболеваний. К хроническим заболеваниям относятся рак, болезни сердца, диабет, артрит. Быстро и массово полученные мультиомные данные вместе с недавно разработанными алгоритмами предоставляют отличные возможности для идентификации более надежных биомаркеров. Эта тема исследования направлена на 1) разработку новых маркеров хронических заболеваний на четырех уровнях (т. е. генома, эпигенома, транскриптома и транслатома) с помощью высокопроизводительного секвенирования и 2) определение потенциальных связанных с маркерами механизмов возникновения хронических заболеваний или разработка. В частности, тема исследования содержит материалы, в том числе:

Идентификация новых биомаркеров и прогностических сигнатур для выявления хронических заболеваний или предсказания прогноза с использованием высокопроизводительного секвенирования;

Анализ возможных патологических причин появления маркеров, а также потенциальной роли, которую они играют в возникновении и развитии заболевания;

Применение новых высокопроизводительных методов секвенирования, способствующих разработке более эффективных биомаркеров хронических заболеваний;

Новые алгоритмы или инструменты для in silico идентификации эффективных маркеров хронических заболеваний на основе данных высокопроизводительного секвенирования.

Таким образом, мы организовали эту тему исследования, чтобы собрать документы, посвященные границам маркеров хронических заболеваний. Эта тема дополняет недавние темы исследований “Bioinformatics of Genome Regulation” (https://www.frontiersin.org/research-topics/17947/bioinformatics-of-genome-regulation-volume-ii), и “Bioinformatics of Genome Regulation” (https://www.frontiersin.org/research-topics/17947/bioinformatics-of-genome-regulation-volume-ii), в журнале Frontiers in Genetics (Das et al., 2022). В более позднем выпуске журнала собраны статьи, посвященные генетическому происхождению и происхождению, а не молекулярным механизмам болезней человека. В связи с важностью этой темы, коллекции статей продлены на 2023 год как «Том II» (“Volume II”, https://www.frontiersin.org/research-topics/53085/high-throughput-sequencing-based-investigation-of-chronic-disease-markers-and-mechanisms---volume-ii )

Review of chronic disease markers and mechanisms stud molecular based on high-throughput sequencing

We prepared special journal issue “High-throughput sequencing-based investigation of chronic disease markers and mechanisms” at Frontiers in genetics journal discussing the genomics studies on cancer and chronic diseases (Orlov et al., 2022). With the recent development of sequencing technology and the rapid reduction of sequencing costs, high-throughput sequencing (including second and third-generation sequencing) is revolutionizing basic life science research and clinical research. High-throughput sequencing often produces millions of sequencing reads at a time, and the alignment or assembly of these reads allows determination of various mutations at the genomic level, accurate gene expression quantification at the transcriptomic level, and identification of histone or DNA modification at the epigenomic level. The resulting accumulation of enormous multi-omics information has opened up a new era of finding effective disease markers and studying their roles in disease occurrence and development (Anashkina et al., 2021).

Using high-throughput sequencing, various markers of chronic diseases have been developed at all omics levels, which have been used for diagnosis and classification of diseases, prediction of treatment effects, and prevention of diseases. The chronic diseases include cancer, heart disease, diabetes, arthritis. The quickly and massively acquired multi-omics data, together with newly developed algorithms, provide excellent opportunities for the identification of more reliable biomarkers. This Research Topic aimed at 1) developing new chronic disease markers at four levels (i.e., genome, epigenome, transcriptome, and translatome) with the help of high-throughput sequencing, and 2) delineating potential marker-related mechanisms for chronic disease occurrence or development. More specifically, the Research Topic contains contributions including:

Identification of novel biomarkers and prediction signatures for chronic disease detection or prognosis prediction using high-throughput sequencing;

Analysis the possible pathological causes of markers as well as the potential roles they play in disease initiation and development;

Applications of new high-throughput sequencing techniques facilitating the development of more effective biomarkers of chronic disease;

New algorithms or tools for in silico identification of effective chronic disease markers based on high-throughput sequencing data.

Thus, we have organized this Research Topic to collect the papers focused on the frontiers of chronic disease markers. This Topic complements recent Research Topics “Bioinformatics of Genome Regulation” (https://www.frontiersin.org/research-topics/17947/bioinformatics-of-genome-regulation-volume-ii), and “Association between Individuals’ Genomic Ancestry and Variation in Disease Susceptibility” in Frontiers in Genetics (Das et al., 2022). The later journal issue collected papers focused on genetic background and ancestry rather than on molecular mechanisms of the human diseases. Due to importance of this topic, the paper collections are extended now for 2023 as “Volume II” (see https://www.frontiersin.org/research-topics/53085/high-throughput-sequencing-based-investigation-of-chronic-disease-markers-and-mechanisms---volume-ii )
