Вклад вариации копийности участков генома (CNVs) в видообразование и генетическое разнообразие штаммов лейшманий

Род Leishmania представлен паразитическими простейшими, некоторые из которых вызывают у людей лейшманиоз – опасное тропическое заболевание, и могут заражать различных животных. Существует более двух десятков видов лейшманий, характеризующихся различными клиническими проявлениями инфекции, лекарственной устойчивостью и обитающими в разных хозяевах [1]. Примечательно, что некоторые виды Leishmania могут даже заражать одно и то же животное-хозяина [2]. В настоящее время применяются различные подходы для изучения геномных, протеомных и метаболических факторов, которые могли бы указать на взаимосвязь между видом лейшмании и механизмами, лежащими в основе патогенности и специфичности в отношении хозяина. Несмотря на интенсивные исследования, на сегодняшний день аспекты эволюции и генетического разнообразия лейшманий остаются довольно слабо изученными.

В данной работе мы исследовали два близкородственных вида лейшманий, которые в природе могут паразитировать в одном и том же хозяине, чтобы изучить на данной модели генетические факторы, которые могут способствовать видообразованию у этих паразитов. В Центральной Азии большие песчанки (Rhombomys opimus) служат основными переносчиками для нескольких видов лейшманий: L. major, L. gerbili и L. turanica. В то время как Leishmania major патогенна для человека, ее близкий вид L. turanica встречается только в песчанках [3]. В разных регионах Азии существуют два типа популяций песчанок: коинфицированные L. major и L. turanica (в дальнейшем именуемые условно «симпатрическими») и инфицированные только L. turanica (условно «аллопатрические»). Мы секвенировали 5 геномов «симпатрических» и 6 геномов «аллопатрических» штаммов L. turanica и провели обширный сравнительный геномный анализ. Мы проанализировали изменения в покрытии генома для обнаружения вариаций копийности генов и хромосом (CNVs), поскольку ранее было показано, что этот показатель может играть важную роль для генома трипаносоматид [4]. В частности, мы применили метод GIP [5] и метод cn.MOPs [6].

Мы проанализировали изменение числа копий генов и хромосом и обнаружили, что у всех штаммов хромосома 31 имеет плоидность 4, что типично для других видов рода Leishmania. У отдельных штаммов мы обнаружили либо амплификацию всей хромосомы, либо увеличение покрытия в крупных регионах хромосомы. В среднем примерно 244 гена имели значительно увеличенное покрытие в каждом из штаммов, что указывает на то, что события дупликации генов определяют разнообразие между штаммами. Мы не наблюдали специфических паттернов амплификации хромосом или числа копий генов при сравнении "симпатрических" штаммов с "аллопатрическими".

Таким образом, наши результаты подтверждают, что CNVs являются основными факторами, формирующими генетическое разнообразие видов Leishmania, при этом, по-видимому, нет заметного разделения между так называемыми "симпатрическими" и "аллопатрическими" штаммами.

Impact of copy number variations (CNVs) on specification and strain diversity of Leishmania

The genus Leishmania is a group of species that cause neglected tropical disease called leishmaniasis in humans and can infect different animal hosts. There are more than 20 Leishmania species each associated with different clinical manifestations, drug resistance and different hosts [1]. Remarkably some of Leishmania species can even share the animal host [2]. Nowadays various approaches have been applied to study genomic, proteomic, and metabolic factors that establish the relationship between Leishmania species and the mechanisms underlying host-specificity and pathogenicity. Despite this research, much remains unclear about the diversity, evolution and genetics of the Leishmania species complex.

In our work we focused on the system of two closely related Leishmania species that naturally share the same animal host to shed light on genetic factors, which may drive speciation of these important parasites. In Central Asia, great gerbils (Rhombomys opimus) serve as the main animal reservoirs for several Leishmania species: L. major, L. gerbili and L. turanica. While Leishmania major is pathogenic for human, it’s neighbor L. turanica is gerbil-restricted [3]. There are two types of gerbil populations: those, co-infected with L. major and L. turanica (will be further referred as ‘sympatric’), and those infected only with L. turanica (‘allopatric’). We have sequenced 5 genomes of ‘sympatric’ and 6 genomes of ‘allopatric’ strains of L. turanica and performed extensive comparative genomics analysis of these data. We analyzed genome coverage variations in order to detect CNVs (copy number variations), because it was previously shown that CNVs may play important role for Trypanosomatids [4]. Specifically we applied GIP method [5] and cn.MOPs method [6].

We analyzed gene and chromosome copy number variation and revealed that in all strains, the chromosome 31 has a ploidy of 4, which is typical for other Leishmania spp. In individual strains, we detected either full chromosome amplifications, or increased coverage in large regions of the chromosome. At average 244 genes had significantly increased coverage indicating that gene duplication events shaped the diversity between strains. We did not observe specific patterns of chromosome or gene copy number amplifications in ‘sympatric’ or ‘allopatric’ strains. To conclude, these results confirm that CNVs are the fundamental drivers that shape Leishmania diversity, but there seems to be no prominent genomic differentiation between so-called 'sympatric' and 'allopatric' strains.
